Episode #512 "Inquisition"
The team gets an invitation to join forces with a coalition of different poeple against the wraith. Of course, as luck has it, that's not all. It turns out that one of the first actions the new government took, is to bring the Atlantis Expedition to trial for the crimes they committed in the galaxy. Sheppard is called before the council and made aware of the situation. The council consists of three people speaking on behalf of the Coalition: Kelore of Latira, Shiana of the Tribes of Santhal and Dimas of the Free People of Riva.
Meanwhile, a representative of the Coalition, Myrus, is brought to Atlantis by Lorne. Myrus wants to talk to the leader of the expedition. He informs Woosley of the circumstances and what's going on. Lorne argues that they are trying to help, but the man says they were acting without consulting anyone, putting lifes in danger, and so forth. In short, they are a rough force and that can no longer be tolerated. Needlessly to say, Woosley isn't happy that his team was arrested. He orders to take Myrus under arrest, who claims that it will only confirm what people already think about Atlantis. Woosley doesn't give a damn.
Back off-world, the council asks Sheppard about the plague that recently swept though several planets. And Michael. We get lot of flashbacks while Sheppard talks, how Michael became what he is... The council is surprised to hear they have military success against the wraiths and don't believe him. Sheppard's not a happy camper. [Note: There is a flashback to the scene in 3.01 in which 302's attack Michael's ship and it is destroyed. It leads Sheppard to believe he's dead, but of course, he can't prove it either.]
When he's back in the cell, he is surprised to find Woosley now among the others. He's there to take over their defense.
The council brings up the Replicators and we get even more flashbacks. Sadly, that doesn't go so well either, given the fact they tampered with the code and whatnot. And it doesn't help either that Shiana is from a world that was destroyed by the Replicators.
Somehow, they find out that the Genii are involved in this, too. In fact, they are trying to become the military force behind the Coalition, and that only works if Atlantis is out of the picture. Trying to find a way out of this mess, Woosley comes up with a plan. Now that he knows what the game is, he knows how to play it: he bribes a guard to bring him to Kelore and trying to convince him that they are backing the wrong horse, so to speak, saying that they--as in Atlantis--make a better choice. Kelore is skeptic. Woosley argues that they have to take a stand or get pushed out of the game alltogether, so there's really no choice. The only thing they need, is a contact on the inside, a contact whom they'll be very grateful to. [Says the snake to the mouse... ;)]
The last charge Woosley has to answer to when he's back before the council, is conspiring with the wraith. Conspiring with the wraith? Now that is ridiculous, isn't it? Well, not so much if you count Todd...

Ha! Score! I waited for an episode to address a lot of these issues and voila! Here it is! Nice. One more thing: Elizabeth Weir is in quite a few flachbacks. Interesting. ;)
